With the scoreline at 2-1, Peseiro made triple substitutions in the 71st minute.
The move backfired with the hosts seizing control of the game and netting an equaliser through Augustine Kargbo six minutes from time.
Kelechi Iheanacho however scored the winning goal for the Super Eagles in the fifth minute of added time.
A disappointed Udeze faulted Peseiro for the manner he made the changes.
“For me, he made changes that were not necessary, he made three changes at once which for me was not necessary,” Udeze said on Brila FM.
“Those kinds of changes are when you are down and you need fresh legs you can make three or four changes at once.
“You are leading and making three, four changes at once is not necessary except when a player indicates he’s tired or injured then you can make the changes. For me those kinds of changes don’t make sense.“
The Super Eagles will face Sao Tome and Principe in their final game in the qualifiers in September.
